Detecting Sequence Polymorphisms Associated with Meiotic Recombination Hotspots
LDsplit is a novel computational approach for detecting association of recombination hotspots with genetic polymorphisms.
LDsplit uses the widely known algorithm of LDhat (http://www.stats.ox.ac.uk/~mcvean/LDhat/) to estimate recombination rate.
Simulation program is based on simuPOP, an open source framework for forward-time population genetics simulation (http://simupop.sourceforge.net/).
Due to the relatively high computational cost of LDhat, and frequent estimation of recombination rate required by LDsplit, it might take long time (1-2 days on 180 haplotypes each of 200 SNPs) without parallel computation.
